2000 Mazda Millenia S makes a clicking noise when in gear, what is wrong?

It makes this noise no matter what gear i am in, the check engine light is blinking and when i start out car is a little shaky. What is wrong with it?

If the check engine light is blinking it is a misfire in one of the cylinders which is severe enough to damage the cat converters.  You should get this fixed as soon as possible.  Go to autozone or another auto parts store and have them read the code for free.  It will be "P030X - Cylinder #X Misfire"  (X is the cylinder number)

    Looking down at the engine the cylinders are the following:

    1  3  5

    2  4  6

    The most common reason for a misfire is a bad ignition coil pack which can be bought new (but are expensive), or can be bought on eBay used for cheap.  Any year Millenia coil will fit your 2000, 3 and 4 pin coils both work.  The misfire could also be a bad sparkplug in that cylinder.
