can you use the where is my refund site for a 2006 return

I believe it is only for current year.  Contact IRS if you filed your 2006 at least 8 weeks ago.  Call 1-800-829-1040, or if you filed your 2006 return because a letter was sent to you requesting you file your return then call the phone number listed on the letter.  Or visit your local IRS office to verify the return was received and being processed.
