Typically, the company that developed the ship would be responsible for the actual "user acceptance testing" based upon the pre-established requirements of the Navy.  When the Navy went out for bids it included very specific requirements for the finished product along with a specific date by which the project must be finished.  Along the way the civilian company will work closely with Navy liaison personnel to everyone can be aware of changing needs, problems, etc.
