All medium for the roots should be the same and should probably be inert or close to it. Water should be pure and tested for mineral concentration. The plant will then have only it's natural reserves to live on during non-light dependent reactions (respiration). Light levels need to be exactly the same, no shading from plants or the surroundings to guarantee that photosynthesis and lighting is duplicated faithfully. Any differences in any aspect will cause invalid results as established with your control.
