I know...ANOTHER idea, but I'm hoping it might be a little different.
A lot of people want The Riddler, which in honesty, I want too. Everyone wants Two-face back, which in honesty, I want too. Not everyone wants Joker back, because of how he might be recasted, but in honesty I do want him back too. I've also read from some people involved with The Dark Knight have said they DON'T want Catwoman or Penguin in this series. We have unused characters such as The Mad Hatter, The Ventriliquist, Black Mask, Deadshot (not counting Gotham Knight), Zucco, Thorn, and others that have never made an apperance in Batman films. With so many villians to choose from, and the idea of Batman now being hated by the public we have practically endless possibilites to go on.
Now, lets look at the idea of inspirations of the two previous Batman movies. Batman: Year One for Batman Begins. The Long Halloween, The Killing Joke, and other Joker comics for The Dark Knight. I think it'd be best to follow this tradition and now take inspiration from Dark Victory and Arkam Asylum graphic novels.
With the 3rd movies villian up in the air after Batman's ultimate villian the Joker put away, and Two-face either dead or put in hiding by Gordon we have the Batman still trying to clean up Gotham from these "freaks" such as cameos by Ventriliquist, Blackmask, Mad Hatter, Scarecrow all being brought down by Batman. These "freaks" are inspiried by Batman in terms of going to extremes, and Joker in terms of taking Gotham away from mobsters (Thorn? Zucco?) and into their hands. We also have a new D.A. (like in Dark Victory) who wants to bring down the Batman believing he's as insane as the criminals he puts down (bringing back what the Joker was saying in The Dark Knight). Throughout the movie it's a warzone of mobsters and freaks battling it out for Gotham, Batman and the cops trying to bring everyone down, whle the cops also try to bring Batman down. Something happens at Arkam (you can see how well this plot point was thought out) which like the Arkam Asylum graphic novel brings Batman face to face with the idea he's just as wacked out as these villians he's been putting away throughout the movie. Having him face a newly casted Joker, a broken Two-face who's spent the movie in Arkam, a captured during the movie Riddler, a vengeful Scarecrow, etc. all now in control of Arkam face off with Batman would be a pretty epic experience and could lead to a conclusion/climax that would be perfect for the best series of Batman we've ever seen.
