Anybody familiar with the process of cheques being paid (UK) ??

Question

I have an employee who is paid a few hundred pounds each week by company cheque. If I were to write a cheque to the same employee for a much larger amount (£4,000) - would the bank query that payment with me as a company director. The date, amount and my signature would all be accurate.

Shouldn't make any difference if cheque.  If cash, may be flagged as suspicious under anti money laundering legislation.  That aside if regular unusual transactions, banks may query.
