These two sites come up first when searching "custom tennis balls" but they are pretty expensive.  You're looking at about 500 bucks when all is said and done.  They have a setup fee, usually $150-250, and then you have to buy 48 cans minimum at $8-10 apiece.

If you are looking for something smaller scale, it's hard to say.  It would probably depend on where you live.  Where I am, there's a small shop that prints custom t-shirts.  I know somebody who took a couple cans of balls in and had them print something on them.  So you might just need to search around some of your local offerings to see if you have a place that might do a smaller scale job like what it seems you are looking for.
