it in on its seeds inside the fruit or in the flower of the apple's plant?..or somewhere else...

The ovary surrounds the seeds.  It is the cardboard-like material that separates the flesh of the apple from the seeds.

In the flowering plants, an ovary is a part of the female reproductive organ of the flower or gynoecium. Specifically, it is the part of the carpel which holds the ovule(s) and is located above or below or at the point of connection with the base of the petals and sepals.

Usually the ovary develops into the fruit. In pome, the freshy part is from the receptacle, and the core of the apple is developed from the ovary.
