Yes. Continental flies nonstop from Newark to Cozumel, but the flight currently operates only once a week.

I checked with http://www.bookingbuddy.com

This site searches 15 +sites for the best prices and schedule and every airline that flies to Cozumel has 1 or 2 stops out of JFK. I didn't check Newark because you said NY.
