Question

at the begining penguin is dumped in the lake thing and flows into the sewers and theres lots of empire penguins there 4 some reson.

but later on in the film when wayne is looking him up it says he is a circus freak. how if he lives in a sewer?

it's an expression, not literally that he was in the circus.

I suppose he realised he wasn't normal and circus freak was the only place he would be accepted.

Besides I though the penquins were part of the circus anyway

The place where the penguin lives is "basically" the sewer, but it was also a zoo.  Thats why all the penguins are there.  Hope this helps.
