My favourite is probably from Aarau to Nechatel as it is perfectly flat and all along the river 'Aare' and the lake of Bienna and Neuchatel.

You come across very nice landscapes, including a storck sanctuary close to Biel and very nice cities like Solothurn which are worth a visit.

You can also skip some parts or combine routes as you can transport your bikes in most of the trains in Switzerland (except the Intercity trains I believe).
