My recommendation would be Oceania Cruises.  Most mass market cruise lines (Royal Caribbean, Princess, Holland-America) don't really include Cyprus or Egypt in their ports of call, however, Oceania provides some unique itineraries, which is what distinguishes the line from the others.  

Oceania is considered a premium cruise line and has excellent accommodations and by far some of the best dining at sea.  Their shortest cruise is 10 days.  

Many itineraries are offered with a 2 for 1 pricing, but the starting pricing ranges from $2600-3500 (meaning the regular price would be double these figures) per person.  However, these sailings generally include free round trip economy air from a number of US gateway cities.  Others may have a supplement of $199 or so for the air.  Still not a bad deal.  

The daily cost of a cruise and air for an Oceania cruise will be very close to the cost of a 7-day cruise and air on one of the mass market carriers.

Most Mediterranean cruises to Egypt, Turkey, and Greece leave from either Piraeus (Athens), Greece or Istanbul.  Norwegian Cruise Lines has the Norwegian Jewel doing this itinerary in the summer time.  This is a beautiful ship with tons of amenities and young passengers.  

I think that it's important to take a cruise with an overnight in Alexandrea so that you can maximize your tours to Cairo.

The prices start at about $1800 per person plus air fare. They will have a little bit younger crowd than Oceania, but either is a good choice.
