Oh Surely. Go for Kayak, Orbitz, Priceline, CheapTickets etc. I bought my tickets online at Priceline for the flights originating in San Diego and ending in Fortaleza, Brazil ( of course a return ticket too ). Following are the links to such websites

Your flight will be routed through LAX. So you might also go for a ticket to Los Angeles ( LAX ) and travel to San Diego through Amtrak train which is merely 34 $. And yes, if you go for this option, you need to get to Union Station from LAX. There is frequent bus service called "LAX fly away" which costs $4 to get to Union Station and there you can get your train ;) ..but if you are new to California, better go for a flight.
