are you talking about maggots? Flies lay their eggs inside dead and alive and injured (disgusting) and devour the corpse or for the unfortuate injured alive animal eaten alive and very very painfully. For the dead animal its a good thing cos it helps clean it up. Wearig gloves,  put the rat in a bag, including maggots and throw it out. The maggots will help break it down ad it's best to contain them rather than expose yourself to them. Do your best to clean the rest up and disinfect, if there are maggots still around pick them up with some tweezers and drop them into boiling hot water and then throw outside in the garden (they should be dead). Sorry you had to find it :(

They could do.

...Basically, after you handle any animal, alive or dead, you should wash your hands. When handling a dead animal, you should wear gloves and a face mask if possible, and wash your hands afterwards.

So yes, worms and other germs in a dead or alive rat can potentially make humans and other animals sick, but you can avoid it by wearing gloves etc. or even better, if it's a wild rat, and getting a proper company to dispose of it.

if a dead rat with worms inside of it came into contact with other animals take them to the vet IMMEDIATELY!

I don't think they would have bacteria, but I don't think that I would like to touch them either.
