to  be honest, never heard about a special city for gem stones in germany, i think you can find some in hamburg, berlin, duesseldorf and so on.

the biggest gem stone sales in europe you will find in Antwerp (belgium) and Amsterdam (Netherlands)

You're looking for Isar Oberstein. It is THE center for gem stone sales in Germany.

Another city is Pforzheim that is know as "Gold City" because of the many jewellers and the best jewellery college. They also have plenty of gem stones.

For Germany it is Idar Oberstein, as already answered.  It is located at in Rheinland Pfalz (Rheinland Palatinate) and is quite scenic.  It is also famous for the Felsenkapelle, a chapel hewn into the hillside rock, overlooking the town.  Mind you, we are talking semi-precious stones here.  They also offer tours where one can search for gold and precious stones and learn how they are polished and cut.  Pforzheim is famous for the processing, not so much for finding the stones there.
