  1. When spraying a car or what ever is possible for spay painting it takes time and layers.  Obviously the hood and engine bay are different due to that its the interior and does not need to look nice and glossy like the exterior of the car.  So it had less layer of paint and care.  In the engine bay area its not to necessary to get all the spray coats because its not as needed as the outside of the car so it will save money in the long run. If you checkout other cars you will notice the same thing.  Some might not be as noticeable, but it has been done the same.

  2. All cars should be the same color inside and out. I bet the door jams and the engine bay were painted the same color. That is because the car is repainted. Car-fax can be unreliable as you only need major damage to be reported. The car could have been repainted for the heck of it. Also, is the color that the car is painted a factory Subaru color? I'm guessing not.

  3. All WRB WRX's and STi's have a different shade of Blue underneath the hood. The radiator upper support and inner fender liners should be the same dull color too. That's totally normal.

Check for the emissions sticker on the hood, and the Air Conditioning label on the upper radiator support. Common errors in auto body repair is something minor like a sticker, but it's an easy spot to point out.

  4. Most cars are a different color on the underside of the hood than on the outside.

The entire car is coated to protect it from rust, then only the spots visible on the outside are painted a pretty color for looks. Car companies save money by not painting spots that aren't visable on the outside.

Chances are the whole car was painted with the darker blue color for protection. Then the outside portions were painted with the lighter blue for looks.
