Confuse...about applying visa for going to Japan?

Ok, this is my condition right now...

About 5 years ago, all our family got green card and moved to America. Currently, I am studying in one of the colleges in America also.

Recently, I have applied study abroad program for studying Japanese in Japan. The question is, I applied this program in America, and the passport I used is the passport from my home country. Recently, I may need to go back to my home country to visit before the certificate of eligibility from college in Japan (It's for applying visa) arrives, so I am wondering if anyone can tell me if I must apply Japan visa in America, or if I can also apply Japan visa in my home country...

The reason I am asking this is because the staffs in study abroad center are not sure about this, either.

  1. You are allowed to apply for a visa in your country of residence and your country of citizneship. Since you hold a US green card, you are a US resident and may apply for a visa for Japan while in the US. If you return to your native country you can also apply for a visa for Japan there since you are a citizen of that country.
