cta any time.  atleast the cta gets u places of interest like an airport, a baseball game, and just places down town where you can take a line some where else.

The NYC Subway is far better.

There are many more subway lines in NYC than there are in Chicago.  There is more subway express train service in NYC than in Chicago.  

NYC's subway lines serve either major league ball park (Yankee Stadium in the Bronx or Shea Stadium in Queens) as well as major Museums, Theaters, restaurants and zoos and other points of interest in the city.

I will, however, give Chicago the fact that it has direct service to/from their airport to/from their downtown area while NYC has a separate service (AirTrain) from JFK to either a railroad or subway line.
