  2. As per 'Synthetic terror', the control slipped on that day and went into the hands of terrorists. Probably Cheney was controlling nukes that day as President was brought threat of murder until he succumbed to the threat and went the way of real terrorists at home.

If you are referring to a defense sytem against an incoming nuclear missile attack, the answer is "yes', although it's not at the state of alert it was during the Cold War.  Radar  sites  located out West continually overwatch the U.S., and it is possible that the 9/11 aircraft were picked up on it. But it searches primarily for ballistic missiles and satellites and does not monitor each and every aircraft in U.S. airspace.  It is possible that that the U.S. military air defense system could have shot down or forced down one or more of the attacking hijacked commercial aircraft, but the military's response time and decision-making process were simply not fast enough.  They were not expecting the unexpected.
