  2. Visa is usually recommended.  However, in Japan, there is a document called, "landing permission" forms.  This document is available at any major ports of entry (international airports or seaports).  This is provided when you have an outbound tickets to other countries.

    The Japanese immigration also has 72 hours layover clause (shore pass) in their regulations where you are given 3 days = 72 hours without visa (with outbound tickets).

    To answer your question, if you're going to Jakarta via Tokyo, you can obtain the "landing permission" form at the airport so you won't necessarily have to obtain visas to enter Japan.
