Yes no matter how you go into the Bahamas you need a passport no matter what the government website tells you.  I went to PR and they made me show my passport and when leaving PR I had to go through Customs and all they would accept was passports.

To get back into the US you DEFINATLY need it.

To fly to the Bahamas you will need a passport. Right now if you cruise from a US port and return to a US port some cruise lines say you don't need a passport and others are requiring a passport. The government is saying next year. I would go by what the cruise lines require if you are planning on a cruise.
