Absolutely,besides being more comfortable it's what good ettiquette would demand in such situation.

If it is a long drink in a tall glas I would reccommend it as it could be diffecult to drink otherwise. In a Martini glas I wouldn't however as a lot of smaller drinks are best if you stir them before drinking  - the Vodka Martini for example.

Well if you want to be all James Bond-like, then your cocktail should be shaken, not stirred.  Otherwise, yes, it might be a nice idea to take the stirrer out, it looks lazy if you don't, and you risk the stirrer poking your eye out!
