Depends on what kinds of things you are interested in. Of course the Vatican is to see, and if you are there while Papa-razzi (Pope Ratzinger) is there, you should go and see him give mass. Climb to the top of the Cupolone, if you have time. Some other interesting things to see that are a bit unusual are:

1) the catacombs, the ancient underground burial sites for Christians

2) the Capuchin Crypt beneath the Capuchin Church of the Immaculate Conception (1645), located on Via Veneto, near Barbarini Square

3) The Scala Santa or Holy Stairs, twenty-eight steps in the Lateran Palace, located opposite San Giovanni Laterano. According to tradition, the staircases were part of the praetorium of Pilate in Jerusalem, hence were sanctified by the footsteps of Jesus Christ during his Passion. You may only walk up these stairs on your knees.

You shouldn' t miss all the places mentioned above, but most of all remeber that the most beautiful part of Rome are all the streets that form this city. You may find yourself into a gorgeous place by entering in a tiny little pedestrian street. It happens to me all the time. By the way, I should mention the Domus Aurea (Nero' s Palace), Piazza del Popolo, Villa Borghese, il Vittoriano, Piazza Venezia, Fontana di Trevi, Castel St. Angelo (these are the Italian names of the places and of the monuments) ecc. ecc.
