It means "the bottom of the sea". Davy Jones is another name for the devil, saint, or God of the seas. In The Adventures of Peregrine Pickle, Davy Jones is described as "having saucer eyes, three rows of teeth, horns, a tail, and blue smoke coming from his nostrils."

All of this being said, it basically means "h**l"--there is no worse death than drowning, in my opinion. And h**l is, after all, supposed to be a place of unimaginable torment.
