Most don't eat the top of strawberries, or the cores of apples, kiwi skins, even though they are edible.

nobody eats cherry pits if they can help it, and dried apricots have their cores removed.

The one nobody has mentioned yet has to be my favorite:

kumquats, citrus eaten whole, skin and all are amazing, the skin is sweet and the meat is sour.
