I presume you mean online, www.play.com have a good selection of graphic novels I buy some of mine there.

If you're looking for official comic book shops try www.x-worldcomics.com or www.tfaw.com

Are you looking for individual issues or just trades?

Amazon.com stocks just about every graphic novel, trade paperback, or manga in existence (not to mention books, CDs, DVDs, and lots of other things) Most nearly everything has a 30%+ discount on it, which tends to be about as good a deal as you'll find anywhere else. There's also free shipping if you spend just $25. I buy all my comics from there, except for individual issues which I get from my local comic store.

You can maybe find some good deals on ebay, but it's pot luck, and you'll always have to pay shipping.
