Does chipotle charge if you get extra cheese on a burrito?

I always get Extra chicken and they charge me 1.50 extra, if I get xtra cheese do they charge as well?

yes! extra  orders are not  for  free

They are supposed to but many servers do not as they know those are the little extras that make customers return and ask for them as server and generally leave better tip.  As a server, I never charged for items like that unless they were excessive as I felt the restaurant really did not put enough on. While that may be wrong, as general rule, the customers are happy and return, therefore keeping mgt happy, and I usualy upsold them anyway, so it was worked out.
