Yes, you can do that without harming either piece of equipment.

You can plug your iPod into virtually any home theatre system using a balanced 3.5mm (headphone) to stereo phono (RCA) cable.  These are easy to find (everywhere from walmart to the most expensive audiophile dealers cary them).  If there is no input asigned for an iPod, you can use any open input except for Phono.
