No, titled royalty (i.e. have HM or HRH) do not have a last name however, untitled mambers of the Royal family take the name Windsor e.g. Lord Frederick Windsor. However as the Queen is a female her untitled descendants through the male line will be known as Mountbatten-Windsor e.g. Prince Harry's children. She herself is a member of the House of Windsor and the fourth monarch of that House.

She really doesn't use a last name,but a Royal House Name,which is The Royal House of Windsor. The name Windsor was originally Saxe-Coburg-Gotha,but was changed during World War I,after 24 German double-engined GOTHA war planes bombed London.Riots and protests occurred,the King was very put off with Germany and changed the name to Windsor.

The Queen's grandchildren and descendants who need to use a surname use Mountbatten-Windsor.But Royals who have titles usually use their titles,like Charles' family uses Wales,Andrew's family uses York and Edward's family uses Wessex.
