Ecological/Molecular Biology on SAT II?

Which one do you think is easier?

It definitely depends on your background in biology in high school.  Did you ever take an environmental science class? Then ecological is probably the one for you.  Was your biology class more focused on one more than the other?  The easier one is always the one that you've had more exposure to in high school, and obviously, I can't answer that for you.
