The answer to your problem... some 3 years later is to simply record all of your MIDI data into Finale. I'm kinda in the same position. I used finale to capture my midi/compositions and worked on them once they got into finale. Now I find, many years later that I want to add a little more orchestration to the Piano Vocal scores I created for my musical. ( Musical only require that you crate a piano vocal score. Someone is hired later to write the orchestrations) Anyway I want to do some of them my self and realized I essentially had the same problem you've run into but in reverse.
I'm going to use the TS12 as a recorder and record the piano vocal score back into it using the Multi-Track function on the keyboard. Essentially sending the Finale midi date back into the keyboard so I can work on each piece. Then I'll reverse the process and record into Finale only the new orchestrated parts.
