My personal favourite would be Link and Ganondorf. Always been the world's biggest Zelda fan so it's safe to say that these guys top my villain list. But, of course, Link has many other villains, like Ganon himself. But Ganondorf was actually my preference in Ocarina of Time.

I see some of the other answers are talking about actual gaming companies, so my favourite out of them would be the battle between Microsoft and Sony. In my eyes it looks as if they are battling each other to try and win the fight against Nintendo, while Nintendo just sits back and enjoy the fun.
