Edit: As a note, a lot of these anime that people are recommending don't have a female as the main character, but as the main characters love interest/partner. i.e. Melancholy of Haruhi Suzumiya and Shana. Others like Ai Yori Aoshi (Kaoru), Love Hina (Keitaro) and Negima have a male main character (Negi) with many female other characters of various importance.
