Question

I'll use Squall as an example here.

When I select Auto -> Def, and a Cura is junctioned into Squall's HP-J, etc., if I use a Cura (or any other cure) will his max HP go down?

This is one of the main issues with the junction system. If you use Cura, Squall's max HP will decrease, but using Cure, or Curaga won't affect it. The same goes for any other magic, the more you use of it, the more the junctioned stat will decrease. So the best thing you can do is set aside magic you want to use, and magic you want to junction. This way your stats will always be at their highest.
