  1. If you already have an apartment in Ikebukuro keep it.

You will be minutes away (less than 5 kilometers / 3 miles) from Shinjuku anyway.

  2. To be exact, the Yamanote Line is 9 minutes and the Saikyo Line is 5 but the Saikyo line doesn't run as often as the Yamanote and it's platform may not be as convenient for exiting the station. It's about an hour and a half on foot and about 30-45 minutes by Bicycle.

Ikebukuro is close enough and probably cheaper than anything you'll find in Shinjuku. You'll want to know the exit you'll need at Shinjuku to know where on the train to be. For example East and West exit you should be at the back of the train. South and New South Exit stand at the front of the train. It'll save you time from having to walk along the platform.

  3. Ikebukuro area is no problem to go to work in Shinjuku area. It takes about 5 minutes by train and let you take many stairway steps up and down. The yard of both are  so huge that you might be lost to get ride exact train too but you will soon be familiar with where you are.

Regarding apartment, you won't choose it but will be chosen by the owner. Shinjuku is that always everything about rent is more expensive and the security is worse than Ikebukuro too
