  3. I'm not sure if this is what the question is asking but it could be to do with all the different restriction enzymes that have been used in mapping of the E.coli genome. A restriction enzyme assay uses restriction enzymes to cut both vectors and E.coli DNA then gel electrophoresis to analyse fragments of the cut DNA observed in each vector. Many different restriction enzymes have been used EcoRI, HindIII and BamHI are a few of which I have experimented with and in my experience are most common. If you look at a restriction map of e.coli you can observe where each enzyme cleaves the DNA.
