  1. Gnats are a pain in the bum.  Get rid of your cats from that room for a couple of hours.  You'll have to completely take your litter tray apart, clean all the parts (lid, tray etc) with an antiseptic to kill any more eggs that could be lurking and let it dry.  While that's happening get some fly killer and nuke the area (make sure you remove any cat food that's open in the area too).  Watching them just drop out of the air and die twitching on the floor is very very satisfying.  When the litter tray's dry, rinse it out with some water mixed with washing up liquid as cats don't like the medicine smell and you don't want to make them avoid using their box. Once it's all dried, put it back together and sweep up the poisoned flies, you're good to go.

Litter boxes need to be scooped once a day, which I'm guessing your self cleaning one does for you.  However you should also completely clean it out twice a week to stop things lurking.
