There are a lot of them, but my favorite is Second Story Books, which has stores near Dupont Circle and in Rockville.  Here's their Web page for directions and more information:

And if you are up for a drive (yes, I know: $4/gallon gas makes it harder to want to take a drive), you owe it to yourself to check out Wonder Books, with a couple of stores near Frederick, MD.  I think they claim 1 million books in stock, and from the looks of the place, that might be an understatement.  Anyway, it's an experience. ;-)
