Got a new computer need help creating folders keeping it orginized?

ok im getting a new computer and i know my main problem with my old one was that i had a lot of problems with temporary internet file and when i downloaded stuff it placed in the wrong spot and stuff like that so whta can i do so i know when i open a video with windows media player it will get saved in the temporary internet files and get deleted and so spam otr malware or anything like that will stay and skrew up my computer
