Question

Name outstanding female thoroughbreds who have won stakes against males. Some fillies and mares have been successful against colts, geldings, and horses.

There is a history, despite recent tragic event involving Eight Belles and Ruffian.

Ouija Board:  Beat 2006 Dubai World Cup winner Electrocutionist in the 2006 Prince of Wales Stakes.

Makybe Diva:  First horse of either gender to win Australia's prestigious Melbourne Cup three times consecutively: 2003, 2004, 2005.  2005-2006 Australian Horse of the Year.  

Serena's Song:  Won the 1995 Jim Beam Stakes and Haskell Invitational against males  

Winning Colors:  1988 Santa Anita Derby and Kentucky Derby winner; 3rd in the Preakness

Personal Ensign:  1988 Whitney Handicap winner against colts

Miesque:  Won the Breeder's Cup Mile twice against males, in 1987 and 1988

Lady's Secret:  1986 Whitney Handicap winner against colts; 1986 Horse of the Year

Genuine Risk:  1980 Kentucky Derby winner; 2nd in the Preakness and Belmont; 3rd in the Wood Memorial

Shuvee:  Won the Jockey Club Gold Cup twice against colts, in 1970 and 1971

In addition to the above, I would like to point out one glaring omission: Busher, daughter of War Admiral, who won 15 of 21 starts. She was also horse of the year in 1945.

I cheated.  I wouldn't have known any others except I looked up your hints.  Gamely won the Inglewood Handicap, Tosmah won the Arlington Classic, Quaker City Handicap and Colonial Handicap.   And while I was looking those up I found Beldame, she won the Carter Handicap, Suburban Handicap (carrying more weight than the males) and Saratoga Cup.   Wikipedia said Beldame "defeated males constantly".
