You didn't say what station your going to get on the L, so its hard to say the best way...

But it looks like you should change for the A or the C at Broadway Junction in Brooklyn  Then at Franklin change for the S  and change again to the 3 at The Botanic Gardens..looks like you will have to walk a bit through some sort of connecting tunnel or something.

Yeah, I'm not sure where eastern parkway is, but based on the Eastern Parkway station in the north east corner of prospect park, it looks like that walk from the S train to the 3 will get you to the 3 station you're thinking of and you don't actually need to get on the 3.
