You can go upto Manmad by train which is around 58 km. from Shirdi. You can board following trains :

1. 7664 Kacheguda-Manmad Exp. Dep.-17.15 & Arr.-8.10

2. 1004 Devgiri Exp. Dep.-13.30 & Arr.-01.50

3. 1406 Kakinada-Manmad Exp. Dep.-16.40 & Arr.-7.30

There are regular buses from Manmad to Shirdi.
