Do you say "documentation of a project" or "project documentation?

Both are right. But if your sentece has several "if"s, go for project documentation.

depending on the subject the paprer you are writing will have a certain name... more details would help

Personally I think "Project Documentation" sounds better, but technically both are grammatically correct and clear. The second is just more concise.
