There isn't a site where you can find out the reputation aside from the Universities listed on the US top colleges list that comes out every year, there's really nothing that talks about reputations of the thousands of other schools in the country.

Different groups have different ratings--US News & World Reports has one of the major listings, as does Barron's.  Go to the bookstore and you will see lots of books, and there are also websites.  It really depends on your interests and/or major.  Harvard is usually one of the top 3 in every survey, but it may not be best if you want an engineering or astrophysics degree for instance.  Don't pick based on reputation--pick the best based on what is right for YOU and your situation.
