Fatest is a flight, hands down. If flying all the way is too expensive you can get a cheap Air Asia flight from KK to Kuching then bus it.

You use flight (Air Asia will have a cheaper ticket) from KK to Kuching then get a bus (any bus that go to Pontianak at teminal bus in Batu 3 Kuching Serian Road) from Kuching to Pontianak.
