I usually recommend going to www.immobilienscout24.de since you get a good idea of what´s on the market. If you need a smaller place try the University´s listings, they usually have student apt listings. Good luck on finding a nice place!

I really like www.city-residence.de .  It doesn't have quite as many listings as immobilienscout, but it does have the benefit of clicking the british flag and getting the whole page in English. :-)
