Hmm..not sure why you're confused, as this is exactly what that fafsa site you mentioned is set up to do.

When you complete the application, you will be provided with the opportunity to electronically "sign" the document with the PIN number that you registered for. Once you've done that, you can simply submit it through the website by clicking a button.
