How do I use FileZilla after I have connected? What is the sequence of steps?

I just downloaded Filezilla 3.1.0.1 win 32 to upload and download my current website. I'm a bit confused on how it works now. The older version I had worked like this:

First I connected to my website and then I right clicked on my one "index" which is my whole website. Then I clicked on "Download" and it did download to "my documents."

Next I would delete the "index" I just downloaded and went ahead to rename the new website "index"

Then I would reconnect to my website and right click that "index" and choose "Upload."

And this all worked quite well in the past but now it does not seem to work like that. Can you give me the correct way to do it? My old website is in operation, and my new website is sitting in "my documents" right now.

Filezilla is much simpler, just drag and drop

take the entire folder and drag it onto the side that represents the web server
