If your mean the transom> Than there are issues more than the separation> Boats don't separate> It need to be glassed>But to what extent is how & where it is>

What size boat we talkin bout?

They don't "seperate" at the corner, they are one laid up as one piece.  A motorized boat that's *really* separated at the corner is probably busted beyond repair.

try 3m 5200 caulking

Sounds to me like the wood in the transom is bad, it can be fixed if you have the time, and $$$$
