Hi Alex !  Every wild animal has parasites. As far as diseases go, if your chipmunk acts and eats normally, then they are most likely just fine. The problem is chipmunks can carry germs harmful to humans. Don't let the chipmunk bite you. Always wash after handling. The scat from the chipmunk can carry very harmful viruses like hanta virus.
